Season six of Stargate SG-1 began airing on June 7, 2002 on the US-American SciFi Channel. The sixth season concluded after 22 episodes on February 19, 2003 on British Sky One, which overtook the SciFi Channel in mid-season.

As SG-1 struggle to come to terms with the loss of Dr. Daniel Jackson, Colonel Jack O'Neill is pressured by the Russians to allow a Russian to join SG-1. Jonas Quinn makes himself at home at Stargate Command, while Major Samantha Carter works on the new X-302 hyperspace fighter and Teal'c has an unhappy reunion with Rya'c. But things take a turn for the worse when the Stargate is left mysteriously open and slowly gathering energy which unless stopped will ultimately result in the destruction of Earth.

In the aftermath of the failed mission to contact the Asgard, Stargate Command struggle to find a way to shut down the Stargate before the resulting energy build-up destroys Earth. Meanwhile, on the outside, Teal'c, Bra'tac and Rya'c break into Anubis' stronghold to stop the weapon. Back on Earth, the teams plan to use the new X-302 hyperspace fighter to send the Stargate away.

With Jonas Quinn now the fourth member of the team, SG-1's first mission is to investigate a supposedly abandoned Ha'tak vessel orbiting Earth. They discover that it belonged to Anubis, and that the consciousness of Thor caused the ship to malfunction. Furthermore, the ship is heading down towards the Pacific Ocean and there doesn't seem to be any way to stop it.

SG-1 is in Antarctica, examining the site of Earth's first Stargate. There, they find a young woman who has been preserved in the ice for several million years. Soon, Colonel Jack O'Neill and the rest of the Base fall ill after being struck by an unknown and deadly disease that seems to be incurable.

Dr. Richard Flemming calls Major Samantha Carter and informs her about mysterious things that are going on in a town called Steveston, Oregon, but he is murdered before he can go into greater detail. SG-1, without Colonel Jack O'Neill, investigates the strange things that are happening in the seemingly innocent and boring town.

Colonel Jack O'Neill, who was implanted with a Tok'ra to cure him of the illness of Antarctica, has been captured by Ba'al. He is taken to Asdad, where he is tortured for the whereabouts of his Lo'taur. He is repeatedly killed, and then brought back to life with a Sarcophagus. To help him cope until his team gives him an opportunity to escape is Dr. Daniel Jackson.

The Kelownans, Jonas Quinn's people, want to re-establish trade relations with the Tau'ri. Jonas is offered clemency in exchange for spying on his old mentor, Dr. Kieran, who claims to form a resistance to take away all of the Naquadria.

The Goa'uld Khonsu has learned of SG-1's location and has his Jaffa capture the team. SG-1's only hope to rescue them is the incompetent scientist Dr. Jay Felger, who is quite fond of the team, but his mission is soon unsurprisingly compromised.

SG-1 arrives on Pangar, where the inhabitants have created a drug called Tretonin to cure all ailments. They soon realize that Tretonin is actually made of Goa'uld symbiotes.

A journalist named Julia Donovan gets wind of the project codenamed "Prometheus". Knowing her capabilities, Stargate Command manages to give her a tour of Prometheus, Earth's new ship mixed with Human and Alien technologies. However, Donovan's crew who are in fact Rogue NID agents later hijack the ship, demanding the release of Adrian Conrad and Frank Simmons.

After retaking the Prometheus, Thor asks SG-1 for their help in defeating the Replicators once and for all, since the Replicators have taken over Hala and have taken Human form. The only way to ensure the success of taking them down is to trust Fifth, one of the Replicators.

Senator Robert Kinsey is shot by an assassin, who later turns out to be Colonel Jack O'Neill. O'Neill is arrested, even though he says he was nowhere near the scene at the time. The rest of SG-1 investigate who is framing O'Neill and discover that a rogue group who have broken away from the NID are responsible.

Harold Maybourne leads SG-1 to an arch on another planet, where he transports himself to "paradise". Unfortunately, Colonel Jack O'Neill is also stuck with him. It falls to Major Samantha Carter, Teal'c and Jonas Quinn to save them, that is if Maybourne and O'Neill don't kill each other first after they both fall victim to paranoia.

Mot is planning on taking over a planet of poor inhabitants. Meanwhile, Jonas Quinn, who was experimented on by Nirrti, receives a series of startling visions about what is going to happen, including the destruction of Stargate Command. He plans on stopping this, but the visions are slowly killing him.

Anubis intends to wipe out all other System Lords in the galaxy. Dr. Daniel Jackson warns SG-1 to stop Anubis from retrieving the Eye of Ra from Abydos. They enlist the Abydonians to hold off Anubis' forces, and prevent him from taking the Eye, which will strengthen his new superweapon and declare war on the other System Lords.
