Template:ATL-5 Season five of Stargate Atlantis began airing July 11, 2008 on the US-American Sci Fi Channel. The final season of the series will conclude after 20 episodes following a Stargate Atlantis film. After being a regular character in season four Amanda Tapping (Colonel Samantha Carter) will become a guest star in several episodes of season five. Robert Picardo (Richard Woolsey) joins the cast as a permanent character as Woolsey assumes command of Atlantis. Actress Jewel Staite (Dr. Jennifer Keller) is also promoted from a recurring character to a permanent cast member. Both Michael Shanks (Dr. Daniel Jackson) and Paul McGillion (Dr. Carson Beckett) will appear as guest stars in this season, with McGillion appearing in five episodes. A new character, Captain Alicia Vega, played by actress Leela Savasta, will become a recurring member in the season, who will lead her own team from episode four onwards. Actress Torri Higginson has stated that she won't be reprising her role as Dr. Elizabeth Weir in the fifth season. Other season five regular cast members include Joe Flanigan, Jason Momoa, Rachel Luttrell, and David Hewlett respectively.

The Atlantis Expedition mysteriously finds the Daedalus, abandoned and drifting in space. When Sheppard's team come to investigate, the ship mysteriously disappears. They soon discover that the ship is actually an alternate Daedalus from a Parallel Universe, and the team must find a way back to their Universe before they would be stranded forever in an unfamiliar reality.

While on a mission, Sheppard's team inadvertently brings a mysterious entity to Atlantis. They soon learn that the entity is nothing more than Elizabeth Weir, who was thought to have been killed after her capture by the Asurans.

As Rodney McKay and Daniel Jackson is held prisoner by the Lost Tribe, they make a startling discovery about who they really are. Meanwhile, "Todd" and his Wraith hijack the Daedalus to find and destroy those who activated the Attero device. The Travelers arrive and John Sheppard helps them get to the planet to stop "Todd from destroying the device, since McKay and Jackson may be killed in the process.

Carson Beckett, now a traveling doctor in Pegasus comes across a planet, where some of the villagers are refugees from Balar, a planet infected with the Hoffan drug, and destroyed by the Wraith. However, the Wraith arrive on the planet and gives the village an ultimatum, hand over the Balarians, or face destruction of the entire civilization.
