Given the end of the episode Be my sins remembered. Was that really Dr Weir on board a Aurora class ship just full of nanites or just another replicator about to take advantage of the replicators being destroyed?

It was Dr Weir herself, I believe. This is somewhat confirmed in "Ghost in the Machine".
